All of the programs listed below run on GNU/Linux and most also work with Windows and Mac as well.

Suitable replacement for Google Chrome, Microsoft Internet Explorer and others. Comes with privacy features turned on, and LibreJS (and more) for disabling non-free JavaScript code, FaceBook "like" buttons and other things.

Tor Browser
A Firefox ESR-based web browser for use of the TOR network.

Anonymous electronic payment systems

Electrum
A secure, forgiving, lightweight and easy to use Bitcoin client.

Openbazaar-desktop
OpenBazaar 2.0 Desktop Client (talks to openbazaar-go server daemon).

Taler
Taxable Anonymous Libre Electronic Reserves. Electronic payment system that accepts any currency, is energy-friendly, makes clients anonymous and allows governments to tax payments

Instant messaging

Gajim
Light and fast Jabber/XMPP client for GNU/Linux and Windows—OTR support via plugin.

Pidgin
Free universal instant messaging client.

pidgin-otr
A Pidgin plugin for off-the-record conversations.

Ricochet

Anonymizing network

Freenet
Freenet allows efficient distribution of information over the Internet without fear of censorship.

Gnunet
GNUnet is a secure, trust-based peer-to-peer framework. A first service implemented on top of the networking layer allows anonymous censorship-resistant file-sharing. The goal of the GNUnet project is to become the ultimate system for free information exchange in a world hostile toward uncontrolled communication.

I2P
Invisible Internet Project

Tor
When used with encryption, this helps anonymize and secure your Internet traffic.

Encryption and GPG

GPG
The encryption program.

Gpa
The GNU Privacy Assistant is a simple and friendly graphical interface to GNU Privacy Guard (GnuPG). This makes it easy to create and manage your keys and key ring!

Ecryptfs-utils
ecryptfs cryptographic filesystem (utilities).

Category/Security/encryption
Check out all of the encryption packages in the Directory!

Icedove add-ons

Enigmail
Want to encrypt your emails? Simply use the Enigmail extension to Icedove!

TorBirdy
Provides safe Tor support for Icedove.

IceCat and Tor Browser add-ons

HTTPS Everywhere
Encrypt your communications from thousands of websites by enforcing HTTPS Everywhere.

NoScript
Install NoScript and enable ‘Forbid scripts globally’ to improve the security of your browser by preventing 0day JavaScript attacks. This is a drastic option as it will render many websites unusable as they rely heavily on JavaScript. NoScript offers a whitelist you can use to selectively enable JavaScript for sites you trust, but this is considered especially bad for your anonymity if you're using NoScript with Tor.

Tor Child Abuse Block
Filters Tor .onion domains via the Blacklist given at ahmia.fi.
